I’m an Indonesian, and have a Netherlands residence permit card. Do I still need my passport to travel to EU countries, since the 3 month visa I have inside the passport has expired anyway? And do I queue in the EU line, or the International passport line?

You will need your passport and the Netherlands residence permit (Verblijfsdocument) for travel outside of the Netherlands.
You don’t need to queue since there are no passports controls on Schengen internal flights. You cannot go without a visa to EU countries which are not party of the Schengen travel agreement, those are Ireland and the United Kingdom. The new EU countries Cyprus and Romania allow a 5 day transit, Bulgaria grants a 36 hours transit. Non EU countries which also apply to the Schengen agreement and may be visited without immigration procedures are Iceland, Norway and Liechtenstein. Holders of a Netherlands residence permit may also visit the microstates which do not have border controls and de facto accept Schengen country visa or residence permits. Those are Andorra, Liechtenstein, Monaco, San Marino and Vatican City.
